Three months after Sisko left DS9, Kira, now a colonel, is concerned that the Romulans have an office on the station until the Dominion war ends.. Sisko receives a vision, draws a picture of a woman he saw and Jake recognises her! The woman is a link to Sisko's past, the Prophets and the Orb of the Emissary.

Episode 2 - Shadows and Symbols - 2 of 2
Ezri, a trill and a Starfleet ensign, is the new host of Dax. As Ezri was unprepared for the joining it was left her unsettled and she hopes Sisko can help. First, however, she must help him, Jake and Sisko' father, Joseph, find the Orb of the Emissary. Kira and Odo set up a blockade to stop the Romulans from arming hidden plasma torpedoes. Wolf joins Genreal Martok on a mission behind enemy lines to guarantee the spirit of Worf's dead wife, Jadzia, passage into Sto-vo-kor.

Episode 3 - Afterimage
Ezri believes her presence is upsetting Worf, so she contemplates returning to the USS Destiny as its assistant councellor. Sisko persuades her to help Garak, who has begun suffering severe panic attacks. Ezri and Garak discuss both their problems. Delighted that Garak is back to work. Sisko arranges for Ezri to receive a commission as full councellor with the rank of lieutenant. Unfortunately, Garak suffers a relapse.

Episode 4 - Take Me Out to the Holosuite
To prove the crew of DS9 can meet the exacting expectations of his former Starfleet Academy classmate and long-time rival Vulcan Captain Solok, Sisko accepts Solok's challenge to be a baseball game.

Episode 5 - Chrysalis
Four genetically engineered humans hope that Bashir can help cataleptic Sarina, and recalibrate a probe Bashir needs. He uses it and after five days Sarina speaks for the first time. Her friends are pleased, but she is different, and Bashir is falling in love with her.

Odo encounters Weyoun, who wants to defect. Then Odo receives a transmission from another Weyoun! This one tells Odo that the one aboard his ship is a rogue clone.

Episode 7 - Once More Unto the Breach
Worf is visited by old friend and legendary war hero Kor. The Klingon has no longer any influence, an old man with many enemies, and begs Worf to help him die in combat. Worf assigns Kor to Martok`s ship and, to Martok's chagrin, his crew becomes enamoured of Kor. But the Klingon's past catches up with him.

Episode 8 - The Siege of AR-558
Sisko and his officers bring supplies to a group of disheartened and battle-weary Starfleet troops who have spent five months guarding a Dominion communications array. The price has been high, with two-thirds of the troops lost and the area swarming with "Houdinis", sub-space anti-personnel mines. When the Jem`Hadar launch an offensive, Sisko and the Away Team help defend the site.

Episode 9 - Covenant
Kira is transported to Empok Nor where a Bajoran religious cult worships the Pah-Wraiths. Dukat is their leader, claiming to have an important role in Bajor's history, and wants Kira to be a part of their community.

Episode 10 - It's Only a Paper Moon
Nog returns, and finds comfort in Vic Fontaine's club. Everyone is concerned about his living in a holosuite, but Ezri feels that it could be the best thing for him. Nog's mood brightens and he eventually stops walking with a cane, but has he become too comfortable in his holographic home?

Episode 11 - Prodigal Daughter
O'Brien has been searching for the widow of Bilby, a criminal he once befriended. Co-incidentally, Ezri's family runs a mining operation in the same system, so Sisko asks her to contact them for help. The local authorities find O'Brien and the body of Bilby's widow. It seems that the dead woman was employed by Ezri's family's company.

Episode 12 - The Emperor's New Cloak
The Grand Nagus is a prisoner of the Alliance and Quark must get the alternate Ezri a cloaking device. With Rom, Quark seals one, but they are captured in the mirror universe. The Brunt arrives and steals back the cloaking device.

Episode 14 - Chimera
Odo and Chief O'Brien encounter shape-shifter Laas, one of `The Hundred` a group of infant changelings who were sent out by the Founders. Odo persuades Sisko to release Laas into his custody, but Laas cannot understand why Odo has remained among `Solids` for so long. Soon Odo has to examine his loyalties.

Episode 15 - Badda-Bing, Badda-Bang
Vic Fontaine's creator built a `jack-in-the-box` into the program to `keep things interesting`, and Vic may now lose the club to Frankie Eyes. If they get rid of Frankie the program will reset, but it must be in a way that is period-specific to 1962.

Episode 16 - Inter Arma Enim Silent Leges
Section 31's Sloan wants Bashir to gather data on the Romulan leadership. Sisko and Admiral Ross persuade Bashir to agree, and soon he believes that Sloan is conspiring with someone inside the Romulan government to assassinate Koval, leader of the Tal Shiar.

Episode 18 - 'Til Death Do Us Part
Kai Winn has a vision telling her that the Emissary has faltered and only she and someone else can bring about the restoration of Bajor. Her accomplice is Dukat, who comes to deep Space Nine in disguise, and she is quickly taken in by him. Aboard the breen vessel, Worf and Ezri are interrogated.

Sisko asks Kira to train Samar's people in resistance tactics, giving her a Starfleet commission. Bashir gives Odo some bad news and Kai Winn becomes increasingly irritated with Dukat's interruptions. Gowron inducts General Martok into the Order of Kahless.

Sisko supports O'Brien and Bashir's trap. but doubts it will work. Sloan, however, falls into it, but his actions force Bashir and O'Brien to make a perilous journey into uncharted territory. If they fail, Odo will certainly die, and so might they.
